No project is built exactly as designed. Unanticipated challenges happen. Making sure to build a relationship with the contractor that enables open dialog so you’re alerted to a potential overrun with as much advance notice as possible, matters. Also having an idea of how you’d substitute plants or materials (and the true cost/availability/sources) is also key. Sometimes designers are enamored of the idea to the detriment of the reality. Know what reasonable and acceptable alternatives exist so you can redirect to those items if/when it becomes necessary— keeps you in the driver’s seat on decisions.

The most important part is setting up the budget for the project. Following this should be a meeting with the contractor to clearly explain the set budget to him; further, it must be clearly stated that no variation on the budget should be effected, and hence a clear contract must be produced binding the contractor to respect what's written in the contract. Also, the contractor has to develop a progress table with the percentage of completion of the project, and costs accrued at each stage of development, which should be shared during the meetings. If the project is not progressing as expected either financially or temporally in any area, a root cause analysis should be conducted to prevent delays and potential losses in a timely manner.
